I'm experiencing a similar problem: for a client I'm working on an individual icon Font. Some of the icons had to be deleted. I unmapped the Unicodes and also cleared the glyphs - but now in Illustrator there are "gaps" in the glyph list - seems glyphs can only be deleted at the end of the list. Is there anything, I can do to avoid these gaps?

There is no easy solution to this at the moment (but a feature to reorder glyphs is in the works).
One work around would be to create a copy of your font and delete all of the glyphs after the first 'gap' (and all empty glyphs). With this copy open in Type 3.2, load your original font into the mapping window as an external font (mapping window/add external font), then select blocks of glyphs and use the (right click) transfer and map option to import them back into your (copied) font in the desired order. Note that if your font has kerning, then this will be lost.
